Het gezin verhuisde kort na zijn geboorte naar Den Helder, waar vader Lever benoemd was tot hoofd van een christelijke school. Op latere leeftijd ging Lever naar de HBS. In de crisistijd vulde vader Lever zijn salaris aan met het geven van bijlessen.</p><p>Tijdens de meidagen van 1940 verbleef Lever bij zijn oom en tante in Zeist. Hij hing uit het raam en zag de vliegtuigen overkomen. Door de straat fietste de latere historicus George Puchinger, die riep dat het oorlog was. Lever ging biologie studeren in Utrecht, maar dook onder toen arbeidsinzet dreigde. De familie Lever ging in het verzet, en ook Jan Lever deed dat door als koerier illegale bladen rond te brengen, een activiteit waarbij hij eens werd aangehouden, maar met bluf aan een arrestatie ontsnapte. Terwijl zijn vriend Puchinger gevangen werd gezet wegens verzetsactiviteiten, wist Lever uit handen van de Duitsers te blijven. Zijn toenmalige verloofde en latere vrouw bezocht Puchinger in de gevangenis in Leeuwarden en kon hem voedsel brengen.</p><p>Toen in 1944 de kerkscheuring uitbrak, schreven Lever en zijn vriend Puchinger een brief aan de kerkenraad van Zeist, waarin ze uitdrukking gaven aan hun ongenoegen over de verdeeldheid. Terugblikkend oordeelt Lever dat die verdeeldheid aan de theologen lag, die elkaar al voor de oorlog in geschrifte bestreden. De Kamper professor Klaas Schilder, die aan de basis stond van de zogenoemde Vrijmaking van de gereformeerde kerken, dicht hij een grote verantwoordelijkheid toe voor de kerkscheuring.
